Honeywell Thermostat “Cool On” or “Heat On” Flashing: What It Means
The Short Answer
A flashing Cool On or Heat On means the thermostat has called for your equipment but is holding the compressor off for a few minutes. Honeywell’s manuals call it compressor protection: it forces the compressor to wait 5 minutes before restarting, and when the wait is over the message stops flashing and the system starts.
So the first fix is simply to wait five minutes. If it is still flashing after that, or it flashes, runs briefly and flashes again, something else is going on — work through the checks below.
Why the Delay Exists
An air conditioner or heat pump compressor needs the refrigerant pressures to even out after it stops. Restarting it straight away, against high pressure, strains the motor. So Honeywell builds in a minimum off time — its support page describes it as a “minimum off timer” and says the delay can be up to five minutes under normal operating conditions.
That is why you usually see the flashing right after you change the setpoint, switch between heat and cool, or after a power cut: the thermostat does not know how long the compressor has been off, so it plays safe.

Still Flashing After Five Minutes? Check These, in Order
Honeywell’s own “set to cool but not running” checklist covers the common causes:
- The furnace or air-handler door. It must be securely closed; its safety switch cuts power when it is not.
- The equipment power switch and breakers. The furnace switch should be On, and both the indoor and outdoor unit breakers on.
- A utility program. If you are enrolled in a utility cycling programme (Honeywell mentions “Saver’s Switch”), the utility may be holding the compressor off at peak times.
- Loose wires. With the power off, check the Y (cooling) and G (fan) wires are firmly in the right terminals, and the R/Rc jumper is in place if your model has one.
- Voltage. If it keeps cycling back to flashing, Honeywell says there may be an issue with the voltage to the thermostat — a contractor can check it is in range and that no wires are shorted.
